Guys, Freack from 4pda.ru already made a root solution!
People tested that and it's a fully working solution - implementation is in full progress among 4pda users in the E3 discussion topic on 4pda.

The original instruction in Russian was written by valeron_575 from 4pda.ru.
Below you can see my translation.

0. Two kernels - for 2203 and 2212 respectively.
1. Both kernels supplied with a working CWM.
2. Both kernels work only on unlocked bootloader (no possibility to get root on a locked bootloader or so says the author).
3. Full root. RIC disabled.

HOW TO UNLOCK YOUR BOOTLOADER!

0. Java Runtime Machine has to be present in the system
1. Download Flashtool and install it - preferably to C:\ (I mean the root of partition C)
1.1 Go to \Flashtool\drivers\Flashtool-drivers.exe and install the drivers!
1.2 Open Flashtool
2 Press "BLU" button and it'll say you gotta now switch off your phone and then press and hold Volume Down(-) and plug it to your PC (thus making it go into flashmode)
4. After flashing process starts you'll see another window on the right, though, without any instruction - then you unplug your device from the PC and pressing and holding Volume Up(+) plug it in back again.
5. Now you'll see a window where your IMEI is shown to you. At this step you are going to get the unlock code - press "get unlock" and you'll be redirected to the internet browser to the page with Sony official bootloader unlocking option. On that page choose from the drop list your model (XPERIA E3 - non-regarding what you have 2212 or 2203), type in your email, put the tick at the bottom and go check your email now.
6. In the email received there will be a link to the page where you'll be asked to type in your IMEI (it's back in Flashtool) - copy and past it (or simply type it in) and put two ticks at the bottom
7. Now you're on the next page where you'll be given the unlocking code. Copy and paste it into the Flashtool window where it asks for it and finally press "Unlock".
8. Read Flashtool log files after it's done and if you see in the last three messages "FAILED" it means you successfully unlocked your bootloader.


NOW HOW TO FLASH THE KERNEL AND APPLY THE ROOT!

1. Download the kernel for your version of the phone - 2212 DUAL or 2203 LTE respectively .
1.1 Download SuperSu in a CWM update archive and put it on your SD card or internal memory
2. Open Flashtool and press the button with the lightning icon. Now put a tick on "fastboot mode".
3. Holding Volume UP (+) plug the phone into your PC.
4. In the newly appeared in Flashtool window press "Select kernel to Flash" and find the kernel *..img file that you downloaded
5. Now flash it (if successful - you'll see it in the 3 last messages in the Flashtool log files; should be successful no problem)
6. Now that flashing is done let's open CWM and flash our SuperSu update! Apparently even at this stage the phone is still plugged to your PC and you keep it this way all the way until everything is done LOL!
6.1 Switch the phone on and right when indication light turns violet/purple press Volume down(-) (or Volume up(+); basically keep pressing them both sequentially a couple of times and have fun LOL)
6.2 Now you're in CWM where you nagivate to "Install zip" section of the menu. Choose "choose zip from", find SuperSu.zip on your device, agree to unzip it (what the **** is this supposed to mean?! I don't remember this option in CWM! I am just translating for you, guys, I don't have the phone)
6.3 Quit CWM now. Press "fix root" (apparently in Flashtool) and reboot the phone.
Now the phone will be adjusting itself for quite a while - no worries. When it finally stopped showing you the boot animation, check if you have root - for example use "root checker" application from the Market!

i have translated the pages but still not 100 percent sure about trying this on my device as of yet. they were saying to be flashed with flashtool.

I have a weird issue, I can't connect the phone with USB after the root, anyone know how to fix this?

You cannot back up TA partition. Also, you loose you DRM keys for ever. After unlocking OTA and Sony official tool is inaccessible. The only mean to update is to flash using Flashtool (so? what's the problem?).

Rolling back is not an option - TA is lost for ever after unlocking, so you'll still have to use Flashtool and update firmware manually.

how can we flash d2212 without flash tool.
as much as i know it should be fastboot flash boot <kernel for d2212>
am i right

    D2203 Rooted AND getting USBed

    but did you tried flashing d2212 boot image.
    if it won,t work then try to pull boot.img from ftf <Stock Firmware>
    then flash D2203 image from root method
    and go to clockworkmod and install su-update.zip
    select Yes fix-root
    then you got root.
    su will be placed at system/bin not i boot.img so all you need is flash stock boot.img
    then you got root and also get USBed.

    @Pandoxyd if this won,t help then you just gotta wait for real devloper,s to devlop a new fixed boot.img.

    Finally it was the SOLUTION !!! @Rawerz and for others D2203 owners, this is for you.

    So, I spare to talk about all the manipulations I've made until now (but if somebody wants to know more about what I've done, I can explain in details later ;) )

    First, I've tried to flash the 2212.img to my D2203, from a stock rom ==> NEVER DO THAT AGAIN ! It will half brick your device with a crazy start screen and then a black screen (but with sound) So I hard shutdowned my phone (thanks to the little hole under the back case and a very thin metal stick) and reflashed a stock rom.

    Next, I extracted the boot.img from my stock firmware and made it flashable (these are manipulations I spare to you, but, if you need to know, I'm here !) You can get this file in this post's attachment ;) I put it in my external card, with the superSU update.

    I restart the entire @RapDroid's root method, from flashing D2203.img (my bootloader was already unlocked since the previous trials) until installing superSu update with CWM.

    Then, when my phone rebooted, I returned in CWM so as to install my stock kernel and reboot again (with fix root)

    Now, I can't access to CWM (even if with an app like Quickboot by Sirius Applications, or in adb shell) BUT I can plug my E3 LTE in my computer and getting USBed with a rooted system !!!!

    So, to sum up the situation :

    D2203 owners, you can root your phone with @RapDroid's method but it will not be USBable. So if you want to make it USBable, you have to lose CWM. To do that, follow these instructions :

    1. If you've already tried to root, flash your mobile with a stock rom (you can find it with XperiFirm)
    2. Download my kernel and put it in external memory
    3. Rooting method
    4. Re-launch CWM, install Stock_kernel_D2203.zip and reboot with "fix root"
    5. Download an Root Checker on Play store if you want to test rooting
    6. Connect your phone to you PC and check if you can read SD cards/adb debugging/PCCompanion, etc..

    Root adventure time! C'mon grab your friends!!

    Well, let me write down my story about this great rooting adventure

    D2206 and D2243 users: this concerns all of you!!

    @Mr. P0nj@; and @camilo002 look this

    Remember: before unlocking bootloader using sony method, do a previous entire backup of all (videos, photos, phone contacts, whatsapp chats) or you will lose everything, i´m talking seriously (this is because unlock bootloader deals with a security concern that send the "delete all" instruction when you open the bootloader). You can do your backup manually or using Titanium backup or another backup apps.

    Now, for rooting my Sony Xperia E3 (D2206 model) I used the D2203 img file only using flashtool method (in fastboot mode), and everything goes fine!!! No brick, no undesirable or worring messages.

    Instructions for get root in Xperia E3 LTE D2206 and D2243 models

    1. Disable in Windows 8.1 the restriction of non signed drivers through configuration- advanced start settings

    2. Download latest versions of java runtime, flashtool (0.9.18.4), pc companion, and android studio

    3. Install the drivers of flashtool and the other applications mentioned before

    4. Before proceeding, disable or close pc companion, bluestacks or droid explorer for avoid interferences with flashtool

    5. Please, update or flash your phone to the latest build of android 4.4.2 in D2202/D2203/D2206/D2212/D2243, i mean 18.4.C.2.12 (if is D2203 or D2206, i dont know which are latest firmwares on the other devices) before doing all this!! Of course, You can update via OTA (i did this) to get latest build if you dont want do it with flashtool.

    6. Make a Previous backup of all your things please, for god´s sake (but if is new, i mean unused Xperia E3 phone, dont worry)!!

    7. Download from XperiFirm your corresponding stock firmware for your model and operator (of course you can rebuild your ftf file from pc companion through false repairing), but if you use XperiFirm and create the ftf file using flashtool the process is pretty cool and easy to do!!! (just in case of emergency if something goes wrong or if you got soft or hard brick)

    8. Unlock your bootloader following sony method

    Instructions for unlock bootloader from Sony developer world here:

    8.1 Now, You´ve lost your warranty, and your phone is like the first time you bought it, but all telephone functions are still remaining after unlocking bootloader (I dont know about working DRMs functions), but the camera works fine and the other things too!!

    So, Did you remember why i requested you several times to make backup? Ok, lets continue!

    8.2 Check if your bootloader is really unlocked

    Go to calls ,enter *#*#7378423#*#* and go to service info-configuration. It should appears "bootloader unlock: yes" If appears something like "bootloader unlock allowed: yes" you must repeat the procedure in step 8. This just means that you can unlock it, but isnt unlocked yet

    9. If all is fine, lets Root it!

    Remember: bootloader absolutely unlocked

    For Xperia E3 D2202 and D2212 devices:

    Remember: they are GSM only devices using Qualcomm MSM8226-2 quad core

    Open Flashtool and select fastboot mode. Now turn off your phone, connect it to the pc using the usb cable while you press simultaneously vol + slowly) the led will turn blue. After that happens,
    load the D2202 boot img file and wait until process finishes showing an OKAY message.

    This was the message from the log file during injection of the D2203 img boot file

    sending 'boot' (15286 KB)...
    OKAY [ 0.495s]
    writing 'boot'...
    OKAY!
    finished. total time: 0.497s


    When you finish this, you can exit Flashtool and disconnect from usb. Now, turn on your phone and press repeteadly and simultaneosly vol - and +, this will led you to enter in CWM recovery, because purple led will turn on, and the telephone must vibrate.

    Now, you are inside CWM, select install zip from sd card, choose the Super SU zip file from the external or internal card (or where you have placed in), install it, and wait until it finishes.

    For Xperia E3 D2203, D2206 and D2243 devices:

    Remember: they are LTE devices using Qualcomm MSM8926-2 quad core

    Open Flashtool and select fastboot mode. Now turn off your phone, connect it to the pc using the usb cable while you press simultaneously vol + slowly) the led will turn blue. After that happens, load the D2203 boot img file and wait until process finishes showing an OKAY message.

    11. Now, each time you turn on the phone, the sony logo appear along with the vibration and purple led status (that new behavior is for enter to CWM).

    12. After your phone started, configure it, install any Root checker app from play store and verify the root status

    I believe the expression is – tada!!!

    Now, the entire Xperia E3 family can get root status.

    And if you think that are going to be not USBable, let me tell you that the phone is fully recognized by usb ports (it appears internal and external SD cards perfecly).
